In the movie, if you'll notice the characters names; one is called Stanley and another is called Kubrick. Notice when the drive-in theater is hit by the twister, one of Kubrick's films is playing. It is "The Shining".

In the scene with the tanker truck take a look at the name of the oil company it is Benthic Petroleum. That is the name of the oil company in the movie The Abyss. Just a little inside joke from the special effects people.

Cows in the Sky -

In the famous shot where the cow goes flying past during one of the twister attacks, it's a reference to Wizard of Oz, where a cow goes flying by Dorothy's window while her farmhouse is yanked into the sky.
